The current VLC PBI (2.1.2_1,4) starts with the audio backend set to "automatic". This means it will use whatever backend your DE has setup by default. If the VLC automatic setting still does not work when the default are setup properly, that is an issue that the VLC developer or FreeBSD port maintainer needs to correct upstream.

I had an issue with automatic audio settings on XFCE recently because it initially setup PulseAudio? as the default when there was no default output device setup for PulseAudio?. Disabling the XFCE audio mixer from starting up when I logged in fixed the issue.

Setting up your DE's default audio is the better way to do this, that way it will fix the issue for all applications, rather than setting up a custom default for a particular PBI that might ruin other user's configuration.
