Which command are you using to startup the AppCafe? from the command line?
There are only a couple differences between the different methods:

Update Manager: executes the "pc-softwaremanager" command in a detached process.
Desktop Icon: executes the "pc-softwaremanager" command through your DE's launching mechanisms
Command Line: The "appcafe" binary should just be a link to the "pc-softwaremanager" binary, so both options should do the exact same thing.

My guess would be that your DE system packages are messed up somehow (and just need to be reinstalled), or that the link between the two binaries got broken somehow (they should both be in /usr/local/bin)

Ken could this have something to do with libpcbsd needing updated? My appcafe segfaulted at the same point when I re-built AppCafe?, but not libpcbsd.

joshms:
No, the libpcbsd updates add new functions that will not allow the AppCafe? to build from source if libpcbsd is not also updated. I suppose it is possible that there is a mismatch between the two, but then it should consistently seg-fault every time you start it, not run fine sometimes and error out other times.
