How are you deleting the file, and what type of file is it?
I have been creating/deleting files all over the place and have never run into this issue.

(In Cinnamon) right-click -> Move to Trash. This closes all windows, turns the screen black, and takes me to the login screen. Also, this happens when I try to log in with FileZilla?. rm works. Also, my version is RC2, but I couldn't find it.

Ah, that explains it.
Cinnamon and GNOME3 are still experimental on FreeBSD and extremely buggy, and this sounds like one of the reasons why.
Please re-test this after the update to 10.0.2 release (today/tomorrow), since a bunch of additional bugfixes went into the GNOME3/Cinnamon porting between RC2 and release.
